Oleg Shatov pulled one back for Zenit after a goalmouth scramble.
But Robert Lewandowski instantly restored the visitors two goal advantage.
Zenit were handed a lifeline when Hulk scored from the spot.
But once again Lewandowski pounced quickly to ensure Dortmund are in full command ahead of the second leg in Germany.
